setup-app-layer: add option to choose TCP/UDP protocol

Description

Currently, our setup-app-layer script just assumes that a new app-proto will be over TCP.

Would be nice to be able to call the script with the `--udp` option if one only wanted to add
a proto over UDP, and likewise for TCP, and maybe have it create both in case no option is passed.
